Leave the setting on Default if your reader is not listed. The file still converts, it is simply not tuned to a particular screen.
MOBI is one of the most common ebook file formats. It's open-source and thus used by many different ebook readers. Thus, you can often read any kind of book when you convert EPUB to MOBI or AZW to MOBI.
Mobipocket created the format and Amazon bought it in 2005, which is why Kindle devices have read it ever since. Amazon retired the format for new titles in 2011 in favour of AZW3, but the readers never stopped opening MOBI files, and a great deal of the world's ebook library is still in it.

UTF-8 and UTF-16 cover most modern files. Older books usually need one of the regional sets: CP1250 and ISO 8859-2 for Central European, CP1251, ISO 8859-5 or KOI8-R for Cyrillic, CP1253 or ISO 8859-7 for Greek, CP1254 or ISO 8859-9 for Turkish, GBK, GB2312 or Big5 for Chinese, EUC-JP, Shift JIS or ISO-2022-JP for Japanese, ISO-2022-KR for Korean, TIS-620 for Thai and ISCII-91 for Indian scripts.
Leave it on Auto-detect first. Only set it by hand if the result comes back wrong, and then convert from the original file rather than from the broken output.
EPUB is the usual starting point and the reason most people are here. Beyond it the converter accepts PDF, DOC and DOCX, ODT, RTF, TXT and HTML, so a manuscript, a manual or a long report becomes a reflowing ebook rather than a fixed page you have to pinch at.
On the ebook side it also reads AZW and AZW3 from Kindle, plus FB2, LIT, LRF, PDB and TCR from readers that are no longer made. Files locked with DRM cannot be converted by any tool, including this one.
